The GT saga isn't canon. It wasn't based on the Akira Toriyama's manga and iirc he outright said "this isn't canon" and had a special made in honor of how not-canon GT was.

Goku could take out Mewtwo, Mew, Arceus, Regigigas and the Winged Dragon of mother freaking Ra in a fight, does anyone honestly think Pikachu would do any better?

Canon is the fictional reality, basically what actually happened according to the creators of that fictional universe. For instance, in the Star Wars universe, the original trilogy, some of the book, and (unfortunately) the prequel trilogy are all canon, as is The Force Unleashed. The only real advantage Pikachu has over Goku is that it's tiny, cute and fast, which means hard to hit.

and that goku has a lot more scenes in which he gets beaten up than Pika does.

I'd say Goku. He can use teleportation, fly, and the powerful, cool Saiyan forms. The power radiating from him when he transform is like almost like electric energy... Goku should feel like only a slight shock. If ever got hit by one of Pikachu's electric attacks.
