You've only got three levels for 4 Pokemon.

My team is mostly made up of dragons, here they are:

Metagross
Rayquaza
Salamence
Tyranitar
Kingdra
Flygon

All have Adamant nature, so that makes them special attackers.

Adamant nature means attack goes up and special attack goes down. Modest is vice versa.
Sorry, I just had to say that.
Therefore all your team are physical.
IMO you should have a modest Kingdra.

Your Kyogre is wicked bad.
First off get rid of sheer cold. IT'S KYOGRE, almost anything you attack is gonna be a 1hitKO. Second lose thunderbolt and teach it thunder, why?
more powerful.
thunderdancing - combo of rain dance and thunder. when it starts raining, thunder never misses.
Third - WHY DOES IT KNOW RAIN DANCE?
fourth - replace hydro pump with surf.
fifth - replace rain dance with ice beam.

You'd make life very difficult for yourself with the current moveset.
p.s. forget surf, tutor it water spout for in game purposes.
